The opening Dialogue of Prime says they know not where the cube comes from. Also going off some of the things about Megs and Prime being brothers, it leaves things wide open to a Quint. I know it's a little odd, but just an appearance of a back alley treaty with the Armada of Starscream lookiong to the Quints for another way to power... The Key to Vector Sigma, Plasma Energy. (Yes I'm showing my major nerd side). But wow. Could have some nice stuff.

Do you think it's a line thrown in there or a possible Plot Vehicle for a sequel?

From what I'm getting, the Allspark and the Matrix work together to help keep the Transformer race going.

Allspark = Gives Life
Matrix = Gives Sentience

This would explain why the Allspark creates these nightmarish off-spring with no rational mind, they need to be "touched" by the Matrix to become sentient.

Prime has the Matrix in his chest. If anything, the next movie or movies will focus on the Matrix.

I know in the G1 cartoons OP had the Matrix...but I never clued in as to what the connection between the matrix and the cube was.

The Matrix, that only a prime carries in his chest gives these same transformers a soul. After that it all dependes if they become Autobots or Decepticons. This would explane the Mountan Dew transformer and the cell phone and so on in the first movie.

The matrix actually was like a hall of records, and a spiritual center for all the leadership that had gone into the bots. I remember the Aeriel bots episode where Vector Sigma gave life, something else along those ines were in the Bruticus episode... which on another subject is an episode with the name lie Starscream's Armada, or Brigade. Something. Maybe that's the TF2 combiner. Ah well just a thought.

Why not just call the Matrix "The Essence"
